It only seems like it has a deeper meaning but it really just is a show that started out ok and went downhill as the creator had a mental break down from drugs. If you actually pay attention you can see that the story and animation degrades as the show's money is slipping away.

I think it's actually easier to understand if you start by watching the TV show "Ghost in the Shell: Stand Alone Complex", and then the movies. And anyway, the TV show is a prequel to the movies, so it makes sense to watch them in that order.
